Safe Drinking Water: A Global Crisis
The United Nations has reported that it would take an investment of approximately a half trillion dollars and 10 years to adequately meet global drinking water demands. The UN Secretary General noted that "member states and the donor community are far from meeting this challenge." According to a U.S. State Department official, water is an issue that has to be done in an integrated fashion on a local, regional basis. A pioneering partnership between the American and Mexican Red Cross societies and the U.S. Chlorine industry has taken a positive step in this direction with a new innovative project designed to address the water crisis in a small Mexican village. Huixtepec Water Project Until now, the people of Huixtepec turned to untreated springs and streams for water. Often, these sources were shared with local livestock and other animals, which significantly increased the risk of waterborne disease. While household bleach was sporadically dumped into streams to kill bacteria and other microbes, no measurements were taken to ensure effectiveness. Much like the aqueducts that brought clean water to the Roman Empire from springs miles outside the city, a simple gravity-fed treatment and distribution system has been constructed in Huixtepec. The Water Relief Network is providing materials, including five kilometers of vinyl pipe and disinfection chemicals. Huixtepec residents were responsible for constructing the system and will maintain it into the future. Mexican Red Cross officials will train residents on water quality testing and disinfection. The system brings water from a spring outside the village to a holding tank where the water is treated with chlorine-based water disinfectants. Following treatment, the water travels through vinyl pipe directly into the village. Because the system is gravity-fed, it does not rely on electricity which can be expensive for communities living at subsistence level.

Thirty years ago when I took AP Chemistry, I cannot remember ever having a lesson in Chemistry. What theory I had was given standing around the front bench. Theory was explanation to justify why we were doing the laboratory work for that day. There were no chairs or tables, except for the electronic balances kept behind paneled glass. Coming back to High School, we have come full circle. Labs are the explanation to justify the paper work and theory for the lesson. Previously I had never thought of Chemistry as theoretical—but it was the hay day of kitchen chemistry when photographic memories were a blessing. Much of what I learned then is not in High School books anymore. Memory now plays a small part. Chemistry is more like Physics—theory learned with mathematics. Chemistry was exciting and dangerous. Now its danger is recognized as more insidious and liability incalculable. Contemporary intellectual elegance in Chemistry and technological advances have streamlined and made redundant the endless chemical analyses and titrations of a former era. However I feel we are left with a crisis. The swing from kitchen to computerized chemistry has emptied the motivation and drama from Chemistry.

The environmentally benign organic synthesis of substances such as pharmaceuticals, an important aspect of Green Chemistry, can be greatly aided by catalysts that operate in water, a benign solvent. Particularly appealing are biomimetic catalysts that imitate the ability of natural enzymes to perform selective reactions with good turnover and rate. If such catalysts are more rugged than proteins, and simpler, they would be preferable to natural enzymes, and could have different selectivities. Approach: We will build on recent advances in these laboratories by which novel catalysts have been synthesized using two or four cyclodextrin units to bind a substrate onto a metal catalytic unit in water solution. They promote selective fast reactions whose course is governed by the geometry of the complexes. We will examine the epoxidation or hydroxylation of other important substrates by our existing catalysts, including those that can lead to useful medicinal compounds that are currently prepared by less environmentally benign methods.

    The molecular basis of indicator color changes
    Turning water into wine is a classic magician's trick. The magician taps the edge of a glass of water with a wand and quickly pours it into an empty wine glass, and voila! The water is instantly changed into red wine. Pouring the wine into a third container changes it back into water. Professional magicians sometimes use a pitcher or carafe with a hidden compartment to create the illusion. But anyone who has done an acid-base titration in freshman chemistry knows a simpler way to do the trick that is just as convincing- so long as no one insists on tasting the "wine" or the "water".
  • Fill a glass with water. Make the water slightly alkaline by adding a few drops of sodium hydroxide solution.
  • Hide a few drops of phenolphthalein solution in the bottom of a wine glass. Phenolphthalein is an organic compound that is colorless in acidic and neutral solution. It has an intense red color in alkaline solution.
  • Pour the alkaline water into the wine glass to convert the phenolphthalein to its red form.
  • Hide a few drops of a concentrated acid in the bottom of a third glass. When the "wine" is poured into this glass, the acid neutralizes the base, and the phenolphthalein is converted back into its colorless form.

    Getting Started...
    Let's get right into things and start with some simple molecular modeling in CHARMM. This tutorial will begin by first building a single water molecule, and then combining several molecules and running a molecular dynamics simulation. CHARMM can be used in one of two ways. CHARMM can be used in interactive mode by starting the program and typing commands into the interpreter, much like in an interpreted computer programming language. Alternatively, scripts can be written and input to the program. First, we'll start with the interpreter by typing 'charmm' at the command prompt of any of the computers. A prompt like this will appear in the terminal window:
    Now we're ready to get started writing the program. (In the following everything that needs to be entered into charmm is separated by blank lines and is written in a different font.)
    First things first, we need to give the job a title. Titles are denoted by an asterisk starting the title line, with the last line of the title denoted by a single asterisk: * The CHARMM Water Tutorial * Simple enough. Now we are ready to start making the water molecule.

    In this part of our water tutorial, we are going to give CHARMM the force-field parameters of our water molecule (force constants, van der Waals radii and well-dpeth, etc.) so that CHARMM can carry out calculations based on the system energy (i.e. minimization and molecular dynamics). Like the residue topologies, files are distributed with CHARMM that contain force-field parameters for a wide array of atom types. If the parameters you need are not included in CHARMM you may have to consult the literature or develop your own.
    Again, we provide a title for the parameter section of the CHARMM script: READ PARAMETERS CARD * Bond and Angle constraints for water * BOND H O 450.0 0.9572 Notice that we have told CHARMM which atom types (defined by the MASS command) are to be used with the given the parameters, and then the parameters themselves. We now need to give the parameters for the bond angle we defined earlier. The force constant for the bond angle is in kcal/(mol*radians^2), however the equilibrium angle is in degrees: THETA H O H 55.0 104.52
